SummaryDuring a typical molecular modelling project a protein structure might be modelled by homology modelling, its motions simulated by molecular dynamics and possible inhibitors discovered by virtual screening. This course will look in detail at these techniques, and the students will be given practical experience of them within a typical molecular modelling computational environment.
Course description Course Outline

The course will take the structure of a series of discussed short presentations and/or practical sessions. Topics may carry across to later sessions if required. Students should read the papers given in learn before the requisite session.

Week 1 Presentation/discussion template structure selection for homology modelling/introduction to accompanying practical session
Week 2 Practical session on template selection
Week 3 Introduction to Essay assignment, example paper analysis
Week 4 Presentation/discussion homology model construction and validation
Week 5 Practical session concentrating on validation
Week 6 Presentation/discussion model preparation for molecular dynamics
Week 7 Practical session on preparing structure and starting dynamics run
Week 8 Presentation/discussion - dynamics trajectory analysis and validation
Week 9 Presentation/discussion - virtual screening methods.
Week 10 Practical session on virtual screening

Pre-requisites Students MUST have passed: Molecular Modelling and Database Mining (PGBI11023)
Co-requisites
Prohibited Combinations Students MUST NOT also be taking Molecular Modelling (PGBI11078) OR In Silico Drug Discovery (PGBI11079)
